I have tried to add my license key (under the help menu) in order to get all of the birds on the Guide but when I input my license key I am told "license key already exists" and I am dropped out.... So I need to uninstall and reinstall? I have the old version (3.1) still loaded and just purchased 3.9).

Try uninstalling v3.1 and then load v3.9. This has worked for some folks. See the Knowledgebase article about V3.9 - I Can See Only 25 Birds. There are a few tips in there to fix this. http://support.thayerbirding.com/index.php?x=&mod_id=2&root=7&id=490
